J.J. Abrams or someone on the DVD commentaries said that they wanted to do something with the Botany Bay at the end of the very first movie, but that would guarantee a sequel and they scraped the idea. I look forward to seeing what they come up with if Khan were to appear in this new alternate timeline.

technically, in an alternate timeline: (don't read if you haven't seen) Khan would have took control of the Enterprise and Kirk would be dead. Khan would never have been exiled on Ceti Alpha 5.

I fail to see your reasoning. Khan and his henchmen are still floating around in the Botany Bay somewhere (because the Eugenics Wars occurred in the 1990's). So the alternate timeline would not have affected the Eugenics Wars, and it's entirely possible events would unfold as they did the first time. As long as long as the powers that be don't rehash "Space Seed," then we can assume that events did unfold in a similar fashion.

No, theres no reason to think they would play out the same because Kirk is a different person because he didn't have a father. Right?

There would be minute differences. But even though Kirk was more rebellious because he never knew his father, he's still a Starfleet officer. What I meant was when they do discover the Botany Bay, we can assume that Khan and his henchmen will be released from stasis, they'll try to take over the Enterprise, they will not succeed, and then they'll be isolated on Ceti Alpha V. Unless "they" (whomever is writing and producing at the time) decides to remake "Space Seed," then I believe we can assume events will play out as they already have.

JJ Abrams could make a film about what happened in between Space seed and WOK? (I do know that there is already a book, but its just a suggestion)

I didn't know there was a book. I know there was a mini-series of books about The Eugenics Wars.
